چکیده

Trematomus species (suborder Notothenioidei; family Nototheniidae) are widely distributed in the southern oceans near Antarctica. There 11 recognized genus Trematomus, and notothenioids known to have high chromosomal diversity (2n = 24–58) because of relatively recent rapid adaptive radiation. Herein, we report chromosomal-level genome assembly T. loennbergii, first characterized representative Trematomus. The final loennbergii was obtained using a Pacific Biosciences long-read sequencing platform high-throughput chromosome conformation capture technology. Twenty-three scaffolds were assembled 940 Mb total size, with longest contig size 48.5 N50 length 24.7 Mb. contained 42.03% repeat sequences, 24,525 protein-coding genes annotated. We produced high-quality loennbergii. Our results provide reference for will serve as basis studying molecular taxonomy evolution Antarctic fish.

Hi-C: Genome-wide Chromosome Conformation Capture

The three-dimensional conformation of chromosomes in the nucleus is important for many cellular processes, including the regulation of gene expression, DNA replication, and chromatin structure [1]. Despite having the entire sequence of the genome, very little has been understood about three-dimensional chromosome conformation beyond the scale of the nucleosome. However, recent advances in molec...

De novo assembly of the Aedes aegypti genome using Hi-C yields chromosome-length scaffolds.

The Zika outbreak, spread by the Aedes aegypti mosquito, highlights the need to create high-quality assemblies of large genomes in a rapid and cost-effective way. Here we combine Hi-C data with existing draft assemblies to generate chromosome-length scaffolds. We validate this method by assembling a human genome, de novo, from short reads alone (67× coverage). We then combine our method with dr...

Sequence-based multiscale modeling for high-throughput chromosome conformation capture (Hi-C) data analysis

In this paper, we introduce sequence-based multiscale modeling for biomolecular data analysis. We employ spectral clustering method in our modeling and reveal the difference between sequence-based global scale clustering and local scale clustering. Essentially, two types of distances, i.e., Euclidean (or spatial) distance and genomic (or sequential) distance, can be used in data clustering. Clu...

Juvenile Antarctic rockcod (Trematomus bernacchii) are physiologically robust to CO2-acidified seawater.

To date, numerous studies have shown negative impacts of CO2-acidified seawater (i.e. ocean acidification, OA) on marine organisms, including calcifying invertebrates and fishes; however, limited research has been conducted on the physiological effects of OA on polar fishes and even less on the impact of OA on early developmental stages of polar fishes. We evaluated aspects of aerobic metabolis...

An improved assembly of the loblolly pine mega-genome using long-read single-molecule sequencing

The 22-gigabase genome of loblolly pine (Pinus taeda) is one of the largest ever sequenced. The draft assembly published in 2014 was built entirely from short Illumina reads, with lengths ranging from 100 to 250 base pairs (bp). The assembly was quite fragmented, containing over 11 million contigs whose weighted average (N50) size was 8206 bp. To improve this result, we generated approximately ...
